How to set up SR3 skimmer in 29 gallon BioCube?

I just got my SR3 protein skimmer for my 29 gallom biocube and was wondering which way to install it in the middle chamber? I have seen it placed both ways and wonder if it would even make a difference. Any pictures of how anyones biocube whole filter would be nice too see to if i could get and pointers on perfecting my system.

    I am considering this skimmer for use with a currently operating BC29. I am familiar with the operation of this aquarium’s filtration system by experience: the direction of water circulation in this system- as seen from the front of the aquarium- is for the water to enter the filtration system via the slotted ports in the right-hand side of the back of the aquarium into the first of three chambers (which I will subsequently refer to as chamber 1) contained within the back of the aquarium’s integral filtration system. The water then enters the second chamber- the middle one originally containing the bio-balls (let’s call this one chamber 2) by flowing over the partition between chamber 1 and chamber 2. After flowing downward through chamber 2, the water then enters the final filtration chamber on the back-left side of the aquarium (chamber 3) through a foam filter at the base of the juncture between the two chambers. The water then re-enters the aquarium via the recirculating pump in the base of chamber 3. In other words, the water from the aquarium is travelling from right to left ( as viewed from the front ) through the aquarium’s filter chambers.
    Because the apparent theory of operation has the SR3 drawing “dirty” water into the skimmer (and hence, the collection cup ) through the pump, it seems to me that in order to maintain a consistent circulation pattern through the aquarium’s filtration system, the SR3 protein skimmer would have to be installed with its collection cup/pump side on the right side of chamber 2- where the “dirty” water from the aquarium’s habitat enters. This would have the “skimmed” or treated water being discharged through the skimmer’s “bio-bale” chute, which then would be on the left side of the aquarium’s middle chamber, adjacent to chamber 3. The installation demonstrated in the instructional video presented by Forbidden Reef(?!) has the skimmer’s discharge, or “bio-bale” side, on the right side of the BC 29’s filtration system, adjacent to chamber 1. This seems backwards to me- shouldn’t the water’s circulation through the skimmer match the flow direction of the aquarium’s filtration system (right to left)?
